Second question. How thick is the head unit for the 2016 My other worry is it won't fit in my control panel and I may need to in set it or get fancy with mounting
There is no import/export for upgrading - the backup files from one Apex model cannot be loaded on a different model due to hardware differences.
You will need to setup the new Apex from scratch. But if you keep the Classic online whike doing so, you can easily swap browser windows back and forth, referring to the Classic as needed while you configure the new Apex. You can also use the Configuration Summary report from Apex Fusion as a reference.

The Apex (2016) is 3” front to back when mounted to a vertical surface.

When I am uprgrading from my old apex to the new model Can I just plug the hole system (aqua bus) to the ne apex or do i have to plug out any module on the aqua bus an then plug it in again one by one? My system is allready running since over 1 year so i would love to just switch, whitout having to plug out all modules.
You should only move one module at a time.

That's what I ended up doing. Had them turning side by side and slowly merged them over
