Yes, you will have to reprogram all your outlets, calibrate your probes, set up your virtual outlets, redo profiles....it’ll be just like setting up a new controller.
I just had to replace an Apex 2016 head unit. I saved all my code to a .pdf and recoded all my outlets and switches by copy and paste.
I connected and programmed one module at a time. EB832s, followed by feeders, WXM, and so on.

when I disconnect my Apex classic and while I set up the Apex 2016 will all my system keep running or will anything shut down, better to ask this before I proceed
Yes it will stay running when you disconnect the classic from the network. You leave it plugged into power and just disconnect the network cable.
I suggest you move things over 1 at a time. Have both systems running concurrently.
If you disconnect the classic from the router, it still works as programmed. If you disconnect the base unit from the modules, the modules (depending on programming) will go to fall back mode.
